Munoz's deflected finish in the 76th minute finally broke the deadlock after DR Congo's goalkeeper, Lionel Mpasi, had made several impressive saves.
Colombia dominated possession and created numerous chances, with James Rodriguez and Luis Diaz among those denied by Mpasi.
The win means Colombia have six points from two matches and have guaranteed their progression to the knockout stage of the tournament.
DR Congo remain on one point and must secure a result against Uzbekistan in their final group game to keep their qualification hopes alive.
